We have been running in mixed mode because we have a couple of NT 4.0
BDCs remaining with one of those running SQL server. I wanted to join a
Windows 2003 R2 computer into our domain in a remote location as a
onsite DC but getting the error that the AD is not compatible. If I run
adprep on the forest will my NT 4.0 domain controllers no longer work?

In order to upgrade an existing Windows NT 4.0 domain to Windows Server 2003
level, you need to perform in-place upgrade of its PDC. No adprep is
required in this case...
You might want to take into consideration additional safety precautions in
the blog referenced by Jorge...
